4 Course Materials

4.1 Overview

The course materials are designed to be run on a personal computer. All software and data used are freely available online, and instructions on how to obtain them are provided below.

Once you’ve installed Python and JupyterLab, you’re ready to download and open the course materials.

4.2 Obtaining the course materials

Download the zip file with all course materials.
Unzip the zip file in your pmi directory.

In your pmi directory, you will now see a folder called images and several .ipynb files. The directory structure should now look like:

pmi/
├── .venv/
│   └── ...
├── images/
│   ├── ct_jaw/
│   ├── ct_jaw.nii.gz
│   └── ...
├── 1-medical-images.pdf
├── 2-scripting.ipynb
└── ...

4.3 Loading the assignments

Follow these steps to start JupyterLab and open the assignments for the relevant week:

Open a Windows PowerShell terminal and change to your pmi directory.
Activate the virtual environment:
```
Set-ExecutionPolicy Unrestricted -Scope CurrentUser
.\.venv\Scripts\Activate.ps1
```
The terminal should now show the name of the virtual environment in front of the prompt.
Start JupyterLab:
```
jupyter-lab
```
Once the browser window opens, double-click the .ipynb notebook file for the relevant week in the file browser on the left.

Open the Terminal app and change to your pmi directory.
Activate the virtual environment:
```
source .venv/bin/activate
```
The terminal should now show the name of the virtual environment in front of the prompt.
Start JupyterLab:
```
jupyter-lab
```
Once the browser window opens, double-click the .ipynb notebook file for the relevant week in the file browser on the left.
